Asaph is repeating the phrase the waters saw you in order to intensify his expression of the idea it conveys. If your language can repeat words for intensification, it would be appropriate to do that here in your translation. If not, your language may have another way of expressing the intensification. Starting in this verse and extending through verse 19, Asaph is speaking of God’s powerful actions during the exodus as if they were a storm, with thunder representing God’s voice, arrows and lightning representing God’s power striking out, and the waters and the earth reacting in fear by trembling. These two phrases, they trembled and the depths shook, mean basically the same thing. The second emphasizes the meaning of the first by repeating the same idea with different words. Hebrew poetry was based on this kind of repetition, and you may want to show this to your readers by including both phrases in your translation. If it is helpful, you could connect the phrases in a way that shows that the second phrase is repeating the first one, not saying something additional.
