Here Isaiah is using the pronoun They in a general sense, not to refer to specific people. Use an expression for this that would be natural in your language. Alternate translation: [No one will cause harm or destroy] or [No one will be harmed or destroyed]

The implication is that the mountain of my holiness refers to Mount Zion, where the temple stands. You could include this information if that would be helpful to your readers. Alternate translation: [on all of Mount Zion, the mountain of my holiness]

The point of this comparison is that just as the waters are completely covering the sea, so the earth will be full of the knowledge of Yahweh.
